Many of the manufacturers make trays that work with factory rails. Just look at Yakima or Thules websites. I run a Thule t2 xtr in the hitch. I had to make an extension for it cause it folds up against the rear of the vehicle. I had to extend it so it would fold up against the spare tire.

I'll have to go look again, but I ran rocky bike mounts.... if you're interested; I'll sell you mine as I'll never run cross bars on mine again (I have at least 3)

I dont think I would have clearance for overpasses and bridges with a bike on my roof! I would get something like I saw at Walmart that plugs into the receiver hitch or a spare tire carrier mount.

not sure if this helps, but here's another option that i went with, hollywood racks spare tire mounted rack:
http://www.amazon.com/gp/product/B000QJDFMK/ref=oh_details_o01_s00_i00?ie=UTF8&psc=1

i wanted something that i could pull on/off easily that didn't require 1) climbing up on the roof and 2) some expensive hitch swing system. it holds 2 full size mtn bikes with out any issues. folds up nicely when not in use. i had to call hollywood racks customer service and request longer bolts to fit oversized tires (i'm running 305 cooper discoverer st maxx). they sent immediately for free with longer straps, which i ended up not needing. the load rack made the 10 hr drive to moab and back. very satisfied with it, especially for $125 ;)
