I would not professionally paint the new fender when you eventually put them on; rattle can is fine, with some clearcoat. I think the Raptor liner looks great and it will soon blend in.

Bad coil seems likely. You can always swap it with another cylinder but I'd probably go ahead and get a new one. It could be a wiring issue (frayed, broken) leading up to that coil too but I'd start with the coil.

PCM of NC is a terrific resource for tuning your H3. In addition to tire size you can adjust shift firmness and other driveability factors. I highly recommend contacting them to discuss options.
